Sorry, if you granted the permissions but still Android had issues with it, I cannot fix it from RetroX, it's an Android bug.
The Shield had the same bug and later they released an update that fixed it.

I see. That cannot be done right now, you always start with the first disk on the set, and there is no way to reset the emulated system

RetroX will look for your saves in the location that itself has used to save them.
When you say that they are not visible, is it because they don't appear in the selection screen, or they appear but they don't load? In the latter case, it could be an emulation problem.
